OMG I had this idea for a long time... I didn't really know how to prove it or bring it out... but I did my best tiring to back my theory up... hope you enjoy the read!!
We have always seen water when Naruto is in his inner self... It surrounds the cage in which the Kyuubi is kept... the Seal...
We see water here for the first time in Naruto when he first meets the Kyuubi...

Now my theory is that the water helps protect Naruto from the Kyuubi... and the water has been there as part of his Kekkei Genkai (Uchiha have fire/ Uzumaki have water) hidden from Naruto... Hidden because its helping the seal or working with the seal to control the Kyuubi's Chakra... maybe its the water which filters the Kyuubi chakra so Naruto can sort of use it...
The seal does most the work but the water protects Naruto...

This would also explain why Nidaime was so skilled with his water elemental jutsu. The affinity for water is most likely pasted down through the Uzumaki genes in a similiar manner to the fire elemental affinity of the Uchiha clan. Kushina would have known of the Uzumaki's clan kekkei genkai & she would have been able to tell Minato that their child would have had the possiblity of containing the Kyuubi.
